The distinct methodologies and outcomes associated with three different RNA-seq technologies applied in the study of flaviviruses. Bulk RNA-seq, a technique that analyzes the collective gene expression profiles from a population of cells, facilitating the discovery of virus-specific biomarkers. Single-cell RNA sequencing (scRNA-seq), which isolates and characterizes the gene expression of individual cells, revealing the cellular heterogeneity and the diversity of cellular responses to infection. Virus-inclusive single-cell RNA sequencing (viscRNA-seq), which allows for the detailed examination of the transcriptomes of both virus and host cells at the single-cell level, differing responses within a population of infected and uninfected cells.
